Easyjet flies to/from Geneva. Not as cheap as they used to be, but worth checking (easyjet.com).
Paris and some other places are easily reached by train.

I like www.kayak.com for all of my travel research, followed up with a check on www.TripAdvisor.com. www.swiss.com does a decent job from GVA here and there, and someone already mentioned easyjet and ebookers.
Also consider www.airbnb.com for apartments rentals instead of hotels... I have used them with decently good success in Barcelona and Los Angeles so far.

That being said, I recommend to check airlines companies websites directly. I travel in Europe almost every week for professionnal matters and I never fly with easyjet (the crappiest airlines company ever). For instance, I booked a flight for Paris in 3 weeks for 89 euros with Air France. Brussels Airlines is a good choice for Belgium, and the same for BA, Lufthansa, Iberia for their respective countries.
Regarding hotels, you can check booking.com who has more than often the best rates (but you always has to compare to hotels websites).
Last but not least, booking directly with airlines and hotels is an advantage when you want to modify or cancel your tickets.
