Most probably you have to go to the police and report it lost. They should give you a document which probably allows you to get a new license. Bringing a scan copy of the lost license will probably speed things up.
I don`t know about Switzerland, but it can be you get a fine for losing an official document.

hi there,
it is relatively easy, I lost mine a year or so ago (actually I got pick pocketed in France :-( ) so have gone through replacing mine already.
You need to print off the form (of course!) from the service des auto website:
http://www.ge.ch/san/formulaires/welcome.asp?titre=Formulaires (and it is the 2nd form - declaration de perte ou vol). the form gives you a list of what you need to bring - id, $$, etc to get it replaced. Fill it in, take it to service des auto along with the necessary id, pay the money and voila!
I dont' recall needing a police statement.
Hope this helps!

When mine was stolen abroad, I went to the "service des automobiles" in Lausanne, explained hat it was stolen and they replaced it in 10 minutes!
For Geneva you might try this

Good luck

Go to the service des automobiles at Bout du Monde. Take some form of indentification best your B or C permit. If it was issued in Geneva your photo should be in the computer. Otherwise there are machines there.
Correct it takes about 10 mins but the queue can be half an hour.
Even at 7.30 am last week I had to wait 15 mins
Smile and say j'ai perdu mon permis de conduire et malheureusement je ne parle pas français.
Not looked at your profile but if you are english then you should omit the word 'malheueusement' as it is is a matter of national pride, not to be able to speak French

I think is costs 50 francs and cannot remember whether they take payment by card so best to have cash just in case

Racheal, you can go to the Office Cantonal des Automobiles & de la Navigation in Carouge (route de Veyrier 86). You can get there by bus (line 11 or line 21, Val d'Arve stop). They close at 4 p.m. today.
You have to bring an ID containing a photo of you and your signature (e.g., your passport). You will also need to fill out this form: http://www.ge.ch/san/doc/declaration_de_perte_ou_vol.pdf
You only need to give them a photo if your lost license was a "permis bleu" (i.e., not shaped like a credit card). The cost is indeed CHF50, as Paul noted.

They do have both photo machines and bank card readers, btw. Was just there this week. Try going on a very rainy morning - no lines at all.
