As far as I re,meber, you get a discount if you take the train. Have your parking ticket stamped at any of the ticket counters.
You can also park at the airport, where it is cheaper, and take thje train from there.
For CHF 60.- you can just leave your car in the street of les grottes behind the train station and pay the parking fine of CHF 40.- or take a taxi, depending on where you live.

I wouldn't advise leaving your car on a limited time parking space in hopes you will get away with one fine, you can get multiple 40 fr fines every time the city employees check...

if several days you could park for free at the CERN park and ride? Yes you have to drive there, but its only 20 mins on tram to gare cornavin. Maybe worth it to save 60 chf.
Note I have never parked more than 24 hours there, and don't know if there is a limit (maybe it tells you somewhere on tpg?). Anyway if you can find out its definitely ok for 2 days, it might help you.

You could park your car in one of the far villages around Geneva, where parking is free, then reach Cornavin by bus. This is probably the better solution.
Within Geneva, there are free parking spaces in Route des Jeunes and around, but these are taken most of the time so I wouldn't count on it.

Parking takes up very valuable real-estate, so it's normal that you pay a price. That's one of the things you have to consider if you decide to live in a place with no public transport.
However, I find in general Geneva's parkings are quite cheap, and I cannot understand those who'll circle around for hours, looking for a free spot, instead of just paying a few francs.
