I can recommend Urgence Disk. It is on the groudfloor at l'Usine, on your right when you enter from the Place des Volontaires:

There is also Stigmate Records (at the bottom of Rue de la Servette). I've never been there, but from outside it looks like a place where you can find many interesting things:

Sound Records (Plainpalais) also has a decent choice:

I've actually passed in front of Stigmate and Sound Records many times. I'll have a try this weekend.
However, I was kind of frightened of Urgence Disk. haha I took a look at its catalogue, and, well, it was too "Hail Satan" for me. =p
I'm more into punk and hardcore, and I couldn't find that kind of stuff there. But maybe directly on the store(?).

I think the catalogue only lists records that are produced by the "Urgence Disk" label.
There are plenty more records in the shop and I'm quite sure you'll find what you are looking for there.
But yeah, people who go there are rather in the metal/goth/electro scene.
I've just remembered that the bar "La Citadelle" doubles as a record shop during daytime. Here again, the choice revolves rather around metal, but who knows...

Btw, I do like some Metal... Slayer, Metallica, Slipknot,.... I even used to listen to Deicide.... (man, I was deaf back then....)
