There is a large selection of bento boxes in the Japanase shop and restaurant at Rue Ferrier 13, at Butini tram stop. https://www.uchitomi.ch/. There is another, smaller Japanese shop in the Paquis area, but I forgot where exactly.

Alice Delice, a nice shop on the Val Thoiry Commercial Center, also has a few of them.
