Could anyone recommend an Indian store with fresh spices(not pre-packaged)and typical ingredients that aren't readily avavailable at the local grocery store.

You're in luck. There are quite a lot around town. The following are a few that I know quite well and have bought fresh specialist groceries from.
In the Servette area there's one called Madhura on rue du Liotard that is open everyday except Wednesday.
Near the station in the Paquis area there is Jeya Traders on rue de Zurich (closed Sunday) and Multibazaar on rue de Fribourg (closed Monday).
I think they all have regular deliveries of the fresh stuff so depending on what you're looking for you might like to call them beforehand to find out if they have what you want and when the next batch will be arriving.

For those in Nyon, there is one around the corner from the Fishermans pub (towards the lake) that has Indian and Asian goods.
