I can recommend a couple of places. Both are in the Empire State Building area - at 2 to 3 blocks from the building itself.
Hotel Grand Union
Hampden Inn - Manhatten Square Garden - includes a small buffet breakfast
Both places offered simple and clean rooms. I paid about $160 to $200 USD plus taxes per night for late May/Early June. I recommend you book right away. Prices don't get cheaper but more expensive as your travel date gets closer. Below are some sites I prefer to use:

www.hotels.com (I pick the .com vs the .de version)
I find these sites tend to offer rooms at cheaper prices than european sites.

I have stayed at Madison Square Gardens Hampton Inn too - great location, basic but clean.
The Ibis at Times Square is also a good bet. Rooms are small but you can't get a better location.
Alternatively, visit LAterooms.com for a last minute deal.

To do it, you select the city , the area of town you want, as well as the star (4 stars give the best discount percentage wise). I normally start with 50% of the advertised price, if that gets rejected up the rate by 5% each time.

On hotel you should be able to.... I did one for Vienna last week and I am here in Nyon....

For NYC it is yes.
I highly recommend Hotel Metro to fit your "cheap but nice" brief. It has art deco styling so is a bit quirky, room rate includes buffet breakfast and there's a stunning view of the Empire State Building from the roof terrace.
Location is similar to those already suggested, it's 1 block from the Empire State Building, 1 block from Macy's and about 6 from Times Square. It's also close to about 3 different subway lines so it's really easy to get about the whole of Manhattan.
Booking with one of the sites suggested would be the best way to go rather than booking with the hotel direct.

My observation has been that the closer you are to Times Square, the more $$$ you're going to pay. Manhattan is fairly small in terms of square milage, and I would recommend looking around lower Manhattan or somewhere on the Upper West Side - don't go too north, though, as you'll want to avoid Harlem. Again, if you're by Central Park, you're going to be shelling out some $$$.
A train ride is only $2.25 USD each way, or you can take a cab , which is more expensive, but worth it in the long run if you're saving that much money on your hotel.

Also try hotwire.com. Book a room in the lower west side if you want to visit art galleries, SoHo to shop in the boutiques and the lower east side for the bar scene. With hotwire you should be able to get a 4-star room for about $100/night, more or less. This def beats full price rooms which run $350-$600/night at standard 4-stars in midtown.
