1).Caves Blavignac, just inside the Migros supermarket, place de la Navigation, Paquis.
Simply because I have always found the guy who works here really helpful and very pleasant.
2). Palais des Bières, Centre Commerciale des Cygnes (downstairs), Rue de Lausanne. It's small but they have an interesting selection of beers. http://www.palaisdesbieres.ch/bieres
I haven't checked the prices but they should be slightly lower than in Cornavin Station.
